The genetic basis of trophic level adaptations is a fundamental biological question that, until a few years ago, had remained widely unexplored. In order to tackle this question, a few previous studies have taken advantage of species radiations to explore this question, given the phylogenetic proximity of the species within them and the niche specialization diversity they tend to exhibit. In this work, we expand our knowledge of the genetic basis of trophic level adaptation by studying the Lake Malawi cichlid radiation. Cichlids, as other radiations, display a vast diversity of dietary specializations, close phylogenetic diversity that allows for hybridization between species from different trophic levels, and laboratory tractability. By harnessing these attributes, in this work we study the genetic basis of key dietary traits and look for novel candidate genes involved in the adaptation to novel diets.In CHAPTER 2, I perform a comparative genomics analysis in order to identify regions in the genome displaying signatures of divergence across trophic levels. Through this exploration I identify novel candidate genes, such as laminins and sulfotransferases. I am also able to identify two previously reported candidate genes in cichlids, patched1 (a developmental gene involved in jaw morphology) and amylase (a classic example of a gene that has been target of convergent evolution and that is involved in diet adaptation).In CHAPTER 3, I perform a QTL mapping analysis to elucidate the genetic architecture of a key dietary trait: gut length. Despite its importance, this analysis represents only the second attempt to map this trait in a non-agricultural species. The results show that gut length has a sexspecific genetic architecture, suggesting that gut length may be under sexual conflict in some species of the Malawi radiation.In CHAPTER 4, I perform a comparative transcriptomic analysis in order to identify differences in gene expression in the gut tissue of cichlids before the onset of external feeding. By using this experimental design, we are able to reduce the influence of environmental effects and identify genetically hard-wired differences in intestinal gene expression. This analysis uncovered new candidate genes involved in trophic adaptation, in particular several genes associated with immune system responses, membrane transport, and fatty acid metabolism.
